Eco Limousine Tokyo
From Narita, our recommendation is to use train from the Airport to Tokyo Station and a taxi or limousine from the station. The driver can meet you on the station platform, in front of your car. The reason behind it is the congestion level in Tokyo. From Narita, early in the morning and late in the evening, you have a chance to finish the ride within an hour. But, very easily it can turn into a two, three hours commute. Even a highly experienced driver will have a hard time to shorten your stay in the car.
From Haneda, usually you need less than half an hour to get to the city center by car.
Yet, this trip also can change into a very long stay in the car. Either route from Haneda is congested, with slight differences depending on the time of the day. There is also a possibility to avoid highways and go with the local routes. This gives you more chances to get to your destination fairly fast. But there are days, where everything stops. I had a case where a couple form the US wanted to board a plane, but there was no way to reach the airport. Everything, literally everything stopped. Traffic didn't move a bit for an hour
This is a new ride sharing service that is gradually spreading throughout Japan. It has many variations, so you certainly should give it a try.

Our take:
In Tokyo, this is one of the best companies. It is not big, but does a good job and focuses on the upper level of VIPs. We know most of the drivers personally and have experience how they drive.
There is a number of car reservation / dispatching service apps that gradually expand their reach in Japan.
Personally, I am a bit hesitant how well those companies are able to coordinate details, but you might be already familiar with them.
Probably the cheapest way to get to the Tokyo Station.

If you use other bus service companies, the number of destination will grow.
If your hotel is on the list, and the better hotels are, then, though it is a paid service, you can leave your luggage in front of the bus stop and forget about it until you get to the hotel.
So, if you are on a budget and want a hustle free trip to the hotel this is your option. Tokyo is quite congested, so sometimes the trip may take far more time than expected, but you can relax in the bus. There is a WiFi and a toilet in the bus.
If you are on a budget, or/and need to go to places in Chiba or Saitma, also in case of some northern parts of Tokyo and don't have a big luggage, then especially Keisei is a great option.
It is fast.

Again, I need to stress it, that if you have a lot of baggage, go for the bus, or the shuttle bus, then take a taxi.

Skyliner is a Keisei's express running between Keisei Ueno and Narita Airport. The train is great and fast.
The problem is that unless your hotel is close to Ueno, you either have to walk with your luggage in Ueno, or you have to transfer to a local train.
And those trains are generally full. With a big trunks and bags, as far as I am concerned, I pass.
When I lived in the northern part of Tokyo, it was the fastest way, so I have used it quite a few times. Yet, with even one big suitcase, it is a pain... .
Narita Express is a part of JR - Japan Railways service. It connects you non-stop to Tokyo Station. JR claims that it takes only 53 minutes from Narita Airport Terminal 1 to Tokyo Station.
If you have Japan Rail Pass, or plan to go further by train from Tokyo, this is the best choice. You have direct connection to Shinjuku (even Hachioji), Shinagawa and Yokohama.
Around Tokyo, Shinjuku, Shinagawa and Yokohama stations you have the best hotels, so it is another advantage.
